- A psychotherapist's private life comes apart at the seams when she discovers that her husband is cheating on her. Dr. Dani Santino throws herself fully into her work and soon becomes the most sought-after therapist for celebrity clients.
- Michael's quest to find out who killed Diego is interrupted as he helps a widow take on a network of insurance scammers. However, the job could be jeopardized when Madeline befriends an "asset" during the mission.
- Michael's job for Gilroy approaches its conclusion, but he is temporarily sidetracked as he is forced to come to the rescue of Fi, who may be in over her head after she takes a job for a violent kidnapper.
- An ATF agent is shot by a weapons dealer he was working on. He ends up in a coma and wakes up a few years later. He is told that he is now in the Witness Protection Program and Mary's in charge of him. He asks to see his girlfriend. Mary says she'll do what she can. Raphael's aunt comes for a visit and questions Mary about her plans with Raphael. The agent meets with the prosecutor who tells him that his partner, who at the time of his shooting was addictive to pain killers which made him unconscious when he was suppose to back his partner. So they need his testimony to put the man who shot him away. And it's not a good time for him to see his girlfriend. After he leaves, the prosecutor tells everyone including Mary that his partner and girlfriend are now married. They try to convince him to wait after the trial but he bolts to see her.
- Mary and Marshall try to help FBI Agent Mike Faber convince his informant to enter WITSEC. Despite their best efforts, the informant refuses their protection and gets himself into a heap of trouble. After Mary, Marshall and Agent Faber save the informant from certain death, he and his family join Witsec. Meanwhile, Stan has to deal with an ex-boxer/witness suffering from pugilistic dementia.
- When Mary's new witness, Dominic, a socio-pathic former hit man with a love of explosives, falls in love for the first time, Mary hopes he will finally have a shot at normalcy and redemption. Unfortunately, it all goes pear shaped when his would-be-girlfriend, Naomi, breaks Dom's heart. Mary races to stop Dominic from taking out his pain in the form of an explosive device meant for Naomi. Meanwhile Mary deals with her own regrets after her break up with Raph.
- When a hardened bank robber who's been in Witsec in prison for decades is finally paroled, it falls to Mary to help him acclimate to life on the outside and keep him from falling back into a life of crime. Meanwhile, when one of Mary's other witnesses becomes the victim of a revenge plot, Marshall steps in to help out -- only to find himself in a predicament when the witness prefers him to Mary.

Peter sort of clears himself and gets jailed Neal his ankle device parole back, but on a trial basis for both of them. Neal proves the security insufficient and works out the likely identity of the Architect, squeaky clean but bored and arrogant wall Street mogul Edward Walker. Catching him proves harder, his easily seduced secretary and an inside accomplice the keys. Meanwhile Mozzie helps Burke keep track of Neal's mental recovery and discovers the mysterious music-box's disappearance from evidence.
- At a winery, HankMed deals with a young owner apt to sudden onsets of sleep and an uninsured wine taster gobbling pain pills. Evan discovers a personal talent.
- While Hank helps out a food truck owner who displays strange, antisocial behavior, Evan is a "faux beau" for a young woman who doesn't want her parents to know she's dating a much older photographer.
- While Evan gets roped into a hunting trip, playing "faux beau" again to impress Paige's parents, Hank discovers that his new young patient's mother is a familiar face from Hamptons Heritage.
- Hank treats a lottery winner with hand trouble, and a kidney transplant recipient with pain and stomach issues, while suspecting a sly purpose behind Eddie's party.
- Shawn and Gus find themselves caught between two rival Chinese Triad families as they search for one of the leader's abducted daughter. Meanwhile, Shawn's father Henry joins the police department in charge of the "consultants"--Shawn and Gus. Juliet also deals with her lingering trauma.

They believe that man named Mr. Black who they believe is a courier whom the one is possession of the bonds wants to move them. So they come up with a plan for Neal to take his place. When he meets the contact he gives Neal a gun and brings him to the apartment of Ellis, whom he has to kill. When they fake her death, she along with Peter and Neal try to find out who wants her dead.
- For the first time ever, Mozzie must turn for help to the FBI, via Neal, desperately worried when the person of his affection, waitress Gina De Stefano from a local diner, disappears. Mozzie uses cryptic clues, often references to book texts, left by Gina to find and rescue her. Neal got Peter also on the alert, and it turns out she has a boyfriend, petty thief Tommy Barnes, long on the FBI's radar, who works for a big fish, Colombian 'cigars' dealer Navarro, who actually abducted Gina to get Tommy to return what he stole. Neal concocts a convoluted plan to catch Navarro and liberate Gina, involving ID gay Devlin but compromised as Mozzie spooks Tommy.
- New CIA recruit Annie Walker is brought in to retrieve secrets from a Russian spy seeking asylum, but he is assassinated by a sniper before the exchange can be finished.
- The arrest of a jewel thief puts Peter and Neal, who poses as fence-collector, on the trail of the laundering agent, adoption lawyer Donovan, who extorts adoptive parents with fake claims from biological mothers to pay off his gambling debts with a Russian mobster. Mozzie breaks into Sara's apartment and captures Kate's recording, soon recovered by Sara Ellis and her detectives searching Neal's apartment. After teaming up with the mob, Peter and Neal arrest Donovan. Sara promises, after finding out what happened to Kate, to help Neal with his investigation. The recording reveals that Kate called an unidentified person shortly before the jet exploded, so Neal and friends target whoever was on the other end of the phone.
- Annie tries to reach out and protect a mother and son after the son uncovers a coded IRA message.
- Annie discovers that the wife of a U.S. senator is selling secrets to the Indonesians and is planning to frame the senator's chief of staff, with whom he is having an affair.
