- In the aftermath of Jenny's death, Assistant Director Vance searches for Franks, who escaped the diner after killing the fourth gunman. Meanwhile, Tony and Ziva try to locate the one responsible, while dealing with the fallout of failing in their assignment to protect the Director. The trail points to a former hitman called Natasha, who Jenny failed to assassinate in Paris nine years previously while on an assignment that she and Gibbs were working on together. Since Gibbs killed Natasha's lover, Natasha has returned to the U.S. seeking revenge. Natasha, who never saw it coming, is killed by Franks, after Gibbs set a trap for her at Jenny's house. Gibbs burns down the house to cover up Jenny's death, making the public believe she died of smoke inhalation. In the fallout of Jenny's funeral, newly appointed Director Vance shreds a page from his personnel file in the Director's office and terminates Ziva's liaison status (sending her back to Israel), reassigns McGee to the cyber crime division, and sends Tony to the USS Ronald Reagan. Vance then gives Gibbs personnel files for his new team members.
- The gang mourn the death of Kate; they recall her and deal with her death. Ari puts a round into Abby's lab, and the NCIS gets a new director, who shares a history with Gibbs. Ducky accepts an invitation to an unusual meeting. [Continued.]
- Gibbs regains consciousness, but he's lost his memory since 1991. He starts to remember a few things; Jen helps, then an old buddy, then Ziva. Gibbs gets back his memory and a solution, gives a severe warning, becomes ignored, then quits.
- A Navy lieutenant, a member of an international nuclear-inspection agency, asks Gibbs to solve the officer's own murder because he knows that someone has exposed him to radiation poisoning.
- In Los Angeles, Jenny, with Tony and Ziva as a protective detail, attends the funeral for a retired long-time special agent, who supposedly died of a heart attack; Jenny hears a name, sees a man, makes pictures, and summons Mike Franks from Mexico; she tells him that she's the next person to die. Jen and Franks visit the home of the dead man; there they meet his girlfriend, whom they send to Nevada, but who winds up dead in Santa Monica. Jen and Franks check out an insurance policy at a diner in a desert, and she refuses help from Tony and Ziva; Franks steps outside in the back, then four men enter the diner, and gunshots ring out; Tony and Ziva find a mess inside. - Tony searches for Ziva in Israel and elsewhere; he finally finds her, but he returns without her. Gibbs, Fornell, and others work hard on the case of the bomber. McGee makes a huge discovery, which allows Gibbs to solve and to take a shot.
- The NCIS cyber case turns into a united global effort after evidence confirms "The Calling," an international terrorist group that recruits children through the Internet, has been purchasing German S-mines off the black market.
- A foreign agent enters the autopsy room via an unconventional method; he then takes captive Ducky, Gerald, and, later, Kate. He demands evidence pertaining to a body in the room. He eventually asks to see Gibbs, who obliges him; he loses.

- While investigating the suicide of a retired Navy officer who left a rare, valuable - and possibly stolen - coin to the National Museum of the Navy, the team imagines themselves in his life story in order to piece together how the coin ended up in his possession.

- Someone shoots and kills the executive officer (XO) of a Naval vessel, a commander, in his own stateroom; Gibbs and company investigate. However, a shrink (a persistent and presumptuous one) arrives to conduct mandatory psychologic evaluations for all members of the gang, and she accompanies them aboard the ship. Ziva recognizes the spent brass as Russian. Word of the murder spreads fast, for seven international journalists are aboard as guests; one reporter makes a confession and reveals a potential powder keg. The team continue, and they eventually find the solution. Meanwhile, the shrink also continues, eliciting a number of flashbacks, mostly related to Kate Todd, a former member and special agent. Eventually Tony and Gibbs realize who the shrink is, then she submits her report to the director.
- Gibbs and Tony follow EJ and her team to a nearly vacant building; they find that the P2P murderer has killed Levin, seriously injured Cade, and kidnapped EJ; Gibbs pursues the suspect and EJ; he finds her, left to suffocate. McGeek traces a phone number to CI-Ray (Ziva's boyfriend). Ducky, with help from Gibbs, explains the changes in the MO of the killer. From Levin's left forearm EJ secretly removes a small object. Ziva tries to intercept Ray, but Cobb, the suspect, intercepts and kidnaps her; later, while Gibbs, Tony, McGee, and EJ are present inside a hotel room, Cobb arrives, enters, and surrenders, but he refuses to tell where he put Ziva. However, Abby provides clues to a place, where the gang plus Ray find and rescue Ziva, who gives explanations. Back at the HQ, Cobb escapes with two hostages; Gibbs and others follow; a confrontation ends the career of the P2P killer. The SecNav resigns, and his successor gives Tony a highly sensitive and classified task.
- An attack has killed one and left Vance with serious injuries; Gibbs takes charge by Vance's order. Eli reveals details about an operation 22 years old. Gibbs and the gang put the pieces together. The bad guy emerges, and justice prevails.
- A familiar face defends Gibbs in Parson's investigation. While the team tries to help Gibbs, they must solve the murder of a Navy SEAL.

- While replacing a furnace at Quantico, workers find a smoked body in the chimney; Gibbs and company investigate. Fornell shows interest, saying that the victim was a serial killer. Abby enables Gibbs and Fornell to confront the real killer.
- The team investigates the murder of Marine Gunnery Sergeant Richard Wilson who was hailed as a war hero for his efforts overseas; Gibbs turns to Dr. Confalone for advice after uncharacteristically abandoning the team at a crime scene.
- Gibbs and company start looking into the murder of a Marine. Gibbs and McGee go to Los Angeles for a joint gig with the NCIS Office of Special Projects in LA due to a suspected link. The investigation continues on both coasts. [Continued.]
- A Saudi Arabian limo driver dies in an explosion of a car aboard NAS Patuxent River; Gibbs and company investigate; the apparent target is a Saudi prince present there for advanced training. The gang figure it out. Tony's father visits.
- A Marine first lieutenant dies of gunfire during a dinner cruise; Abigail Borin, of the CGIS, also is a guest during the same event; she, Gibbs, and the gang investigate together. They find and fit the pieces, and they nab the bad people.
- At the high school at Quantico, students and teachers fall asleep while in class; Gibbs and company investigate; one girl disappears. A grandfather both helps and interferes. Temp interns join. The gang solve the case and find the girl.
- EJ and her team take over the P2P case; Gibbs and company investigate the death of a Navy woman officer. The solution, first believed to be simple, proves to be complicated. The killer jumps Ziva, and the gang pounce on him. [Continued.]
- An admiral finds the body of a long-time friend; Gibbs and company investigate. Tony and Ziva pick up Tony's father, who appears to have become connected with the victim. Sr. does a favor, and Ziva accompanies him. The gang figure it out.
- An aircraft crashes short of Dover AFB, Delaware, while carrying the remains of six Marines from Afghanistan; Abby does not find the DNA of one of the six; Gibbs and others consider the possibility that the one is still alive. [Continued.]
- Two boys find the body of a Navy commander in a quiet suburban neighborhood; Gibbs and company investigate. EJ Barrett reappears from her hiatus but remains a target. Another man dies, and the gang protect EJ and find and catch the killer.
- A Navy captain dies by gunfire; Gibbs and company investigate; the gang meet Emma, a pregnant Marine first lieutenant, who says that she's the real target. The team figure out the pieces, and they deal with the problems and the bad guys.
- During a court-martial of an Army first lieutenant, a Marine photojournalist disappears before he can testify; while Gibbs and company lend a hand, they find the body of the Marine, solve his murder and another one, and arrest two bad guys.
- Tony goes to France to escort an admiral's daughter, Amanda, back to DC; meanwhile Gibbs and company investigate a death. Tony and Amanda run into trouble, work it out, find solutions for all seven executions, and report to the admiral.
- While the NCIS team is on a training exercise with CGIS Special Agent Abigail Borin, Gibbs spots a man overboard. It leads him to board another ship called The San Dominick, and he soon discovers that it has been taken over by pirates.
- While investigating the death of a retired Marine Master Sergeant, Gibbs and the NCIS team discover there is a possibility that his death may be connected to another Marine who was MIA from the Vietnam War.
- A former Navy hospital corpsman gives aid to the victims of a wreck; local officials arrest her for practicing medicine without a license; Gibbs and company find the other driver, his killer, and a lawyer who makes a deal for the corpsman.
- Tis the season to be hacking. In a Christmas letter to his father, McGee describes in detail a case in which he, Gibbs and the rest of the NCIS team investigate the hackers who are responsible for the Internet going down in the D.C. area.
- DiNozzo returns to the military academy he attended as a teenager after a murdered Marine and alumni of the school is found clutching the photo of a current student. Also, Bishop and her husband invite Gibbs and the team out for a special dinner.
- The Secretary of Defense turns to NCIS to help a sailor dying from leukemia locate a bone marrow transplant after two of his siblings are killed in the line of duty. Meanwhile, Bishop returns home to Oklahoma for Thanksgiving after learning of Jake's cheating.
- A Petty Officer, accused of killing an ex-girlfriend, is set free on mistrial. Professing to be innocent he asks NCIS to investigate and if necessary court martial him. Bishop and her husband have marital problems.
- Dr. Cyril Taft feels the rush of an NCIS case when he's assigned to operate on Gibbs' suspect and discovers key evidence.
- Ducky looks back on a choice he made 37 years ago when evidence in the murder of a Navy captain is linked to his dead mother.
- McGee's apartment is torn apart by a robber looking for a valuable item hidden by the previous tenant, a convicted criminal.
- Gibbs, McGee and Torres travel to a remote area of Paraguay, controlled by a violent group of rebels, in an attempt to locate a missing Navy Seal who disappeared during an unsanctioned trip.
- When the body of a missing Navy commander is found, Gibbs and his team are ordered to work with former FBI agent Tobias Fornell, the private investigator who was hired to find him.
- Vance is still missing, and Gibbs is assigned as acting director while the team searches his whereabouts.

- A former petty officer and federal prisoner, convicted of murder and bank robbery, escapes and contacts Fornell, who, with Gibbs, caught him. Fornell contacts Gibbs, who contacts Jen, who temporarily reinstates Gibbs. The team solve it.

- A to-be-decorated Marine, Corporal Damon Werth, becomes violent during his PTSD treatment. He has fistfights with NCIS agents. It is found that he is on steroids, and a Navy contractor is suspected of experiments on him.
- A Metro detective investigates a burglary and double homicide at Christmas in Washington; the suspect is a former Navy petty officer who supposedly died 17 years ago; the Gibbs gang take an interest, find the pieces, and put them together.
- An old skeleton comes to light; Gibbs sends McGee to question a prisoner convicted of murder in two identical cases; while he does so, other inmates kill a guard, seize McGee, and take over. McGee successfully negotiates and investigates.
- A man, impersonating Tony, dumps the body of a witness against him in a trial during which the impostor became convicted and imprisoned as a result of one of Tony's investigations; Tony and the gang sort out some of it but not all of it.
- NCIS dives into the competitive world of food trucks after finding a man frozen to death in the back of one.

- A hunter finds an aircraft cargo pod containing the mummified body of a Naval disbursing officer who disappeared from his aircraft carrier, as did 1.2 million dollars. The NCIS team correct some old mistakes, and now they make things right.
- At a hotel in Washington, a homeless hero Marine veteran falls to his death, and a maid finds the body of a 14-year-old girl. Gibbs and company investigate; Ducky, Abby, and McGee help, Lee goes undercover, and the team find the bad guys.
- An illicit arms dealer reveals a deal involving another dealer; McGee and Ziva tail a key player, who dies. Ducky impersonates the dead man and meets the Frog, whom Jen has long pursued; much good results, but the gang do not get the Frog.
- While Jen attends a conference in Paris, Gibbs serves as the acting director. When a taxicab delivers a fare to the NCIS headquarters, the passenger, a Yemeni, is DoA; the gang investigate. Jen diverts to Moscow, and many answers emerge.

- A Navy recruiter dies after becoming shoved down a staircase at a high school in Fairfax, Virginia; Gibbs and company investigate. Dr. Magnus, Ducky's predecessor, visits. Gibbs and the gang eventually figure it out and finger the bad guy.
