Harm and Mac prosecute, and RAdm. Chegwidden and Sturgis defend. Bud and PO Coates give their cooperation and hospitality. Clayton Webb also shows up, but he says that he's not there. Mac and Clayton go ashore to a detention camp, where they encounter the Gunny, and where Mac experiences a tense moment. The defendant defeats Clayton's post-trial questioning. - Harm and Mac go up against the Admiral and Sturgis in the military tribunal of high-ranking Al-Qaeda member Mostafa Atef (Marc Casabani), who was captured during a raid in Afghanistan. When it's revealed that a sniper shooting at the team that subsequently captured the terrorist may be in fact be the terrorist's brother, Kabir Atef, Mac heads into Afghanistan with Clayton Webb to get information on an upcoming Al-Qaeda terror plot with the two meeting Gunny Galindez (Randy Vasquez), while Harm continues prosecuting at the tribunal with Admiral Chegwidden and Sturgis defending. During the Admiral's absence, Lieutenant Loren Singer runs the office, having been appointed acting JAG and makes no new friends whatsoever.
- US Special Forces capture Mustafa Atef, who is believed to be a very high ranking Al-Queda official instrumental in training the hijackers who attacked the World Trade Center and the Pentagon. As a result, the President convenes the first military tribunal in over 50 years. As none of the JAG staff is eager to defend the accused terrorist, Adm. Chegwidden takes it upon himself to defend him, with Cmdr. Turner volunteering to sit second-chair for the Admiral. Harm and Mac are assigned to prosecute. The tribunal is held aboard the USS Seahawk, so with the senior JAG staff flying out to the carrier, Lt. Singer is placed in charge of JAG's Administration Staff, much to the dismay of Harriet and the others. Lt. Singer then takes over the Admiral's office, conducting a fire drill and generally making a nuisance of herself. On board the carrier, the staff are reunited with Bud, who as fleet JAG is assigned to assist Harm and Mac.
- When an Al-Queda mastermind named Atef is captured in Afghanistan no one is eager to take the defense at JAG leaving Turner and the admiral to do the job. Harm and Mac are assigned prosecutors at the first military tribunal for a terrorist linked to the Sept. 11 attacks. As the tribunal is held on the USS Seahawk the admiral puts Lt. Singer in charge. This subjects Harriet and everyone else at JAG to her meddling and an unannounced fire drill. During the tribunal it becomes the belief that another major terrorist plot is in the works and that Atef's brother Kabir is somehow involved. With her knowlege of Farsi, Bud suggests Mac instead of Harm go to a detention camp to obtain intel on Kabir. This doesn't sit well with Harm since Mac and Harm have been having friendly rivalry over who is lead prosecutor. During her visit, there is an escape attempt where she's briefly held hostage. However, after the failed attempt she is able to obtain information. When Mac returns to the tribunal Atef has been found guilty and sentenced to death at Levenworth. She shares her intel that 250 million dollars can be traced to Atef, Kabir, and possibly Russia. Harm and Mac decide that they need to talk to Atef to determine the nature of the plot, but when they go to question Atef he is found dead in his cell, having slit his wrists with a pen. The episode ends with their realization that time is working against them and that they must find Kabir before the plot becomes a reality.
