When Rafael is interrogating Pete and the nun, it is cloudy and raining lightly. They are interrupted by the sound of Jack's plane coming in for a landing. Shots of the plane show a dry ground with sunny skies. The scene cuts back to Rafael and it is cloudy and raining again.
When the plane takes off and is shot by the soldiers, smoke appears to be coming from the port side of the plane. When they approach their landing a couple of minutes later the smoke now appears to be coming from the starboard side.
When Jack has to make the crash landing, the sounds of the plane's steadily-droning normally-running engine and sputtering are heard at the same time.
The location of the story is supposed to be a Central American country, but one can see their breath when they talk, belying their location filming in Canada.

Pete tells Mac to come closer so that he can speak quietly to him, but Mac just leans forward a tiny bit and straightens back up without actually moving closer.
When Santina fires her bazooka type launcher she doesn't check to see if anyone is standing behind her. The "backblast" is lethal to anyone standing to the rear, and standard procedure to make sure no one is behind the operator.
