When Eagle One is lowered from the launch pad to the hangar bay, it starts out on the familiar cross-shaped landing pad which begins lowering, but the next shot shows it lowered on a much smaller hexagonal pad, followed by a shot up the shaft indicating it was lowered directly and not transferred. The same unexplained change in the pad is also seen on Space Warp (1976). The smaller pad had been created as an alien lift on The AB Chrysalis (1976).

Maya worries that if the moon approaches too closely to Tora, its atmosphere could penetrate their recycling system, making their air lethal. The Moonbase is obviously pressurized, making it impossible for anything to seep in, as long as there's no structural damage.
At about 43 minutes in, Koenig and Sanderson are grappling on the lunar surface in spacesuits and Koenig throws Sanderson. When Sanderson lands and rolls over, his helmet visor is ajar, which in real life would result in the air being blown out of his spacesuit.
If Alpha had launched a second Eagle when Alan remotely launches Eagle One, it could have rendezvoused with Eagle One in space and brought medical assistance to Koenig and Maya at least 90 minutes sooner than the three-hour flight time previously stated.
After Eagle One crashes on the planet, Maya states that the "transmission system" (or transmitter) is not functioning, which prevents Koenig from contacting Moonbase Alpha. Sandra confirms this with her readout of Eagle One's damage report in the Command Center. If Eagle One's transmitters are not functional, how is Sandra able to get a damage report, never mind that Alan is able to use the remote control console in Command Center to pilot Eagle One back to Alpha. (Alan even says he's "getting feedback from Eagle One".)
It is never explained why Tora changed course.
