Tom states that Tuvok's and Janeway's absence from the ship makes him "acting First Officer." Since Tom had only just been promoted back to Lieutenant and there were several other lieutenants aboard (including Lt. Carey in Engineering), any one of them would have outranked him. It is possible Tom was only playing the role due to his friendship with Chakotay.

How come the Doctor wasn't able to remove all of Seven's, Janeway's, B'Elanna's, and Tuvok's implants, considering Dr. Beverly Crusher was able to remove all of Captain Jean-Luc Picard's implants (from when he was Locutus)? The Doctor has millions of gigaquads of medical information in his holo-matrix, including notes from Dr. Beverly Crusher's logs; he should have been able to reproduce what she did and remove all implants from all of the characters. This may simply be a different case, as each Borg drone appears to have different implants.
Being that the Borg Sphere is under the command of General Korok he could have given Voyager enough transwarp coils to get themselves home after this mission. Since the primary mission of Voyager has been to get back to Earth from the Delta Quadrant it seems like it would not have slipped their minds as to asking for them when the mission was over.

Assuming that the entire away team was injected with the neural suppressant at about the same time (and that Vulcan physiology is no different at this point than human or Klingon physiology), the entire away team should have been completely assimilated and integrated into the collective (not just Tuvok); therefore, Janeway and B'Elanna should not have been able to assist with the destruction of Unimatrix Zero or with dropping the Borg shields and damaging the Borg propulsion system.

As Tuvok's synaptic pathways break down while aboard the Borg vessel, and he is in direct communication with the Borg Queen, he tells Janeway, when she addresses him as "Tuvok," that he is now "3 of 12" - a Borg designation; however, the Borg Queen continues to address him as Tuvok, and not as 3-of-12, even though he is becoming increasingly more assimilated into the Collective.
When Captain Janeway tells Lieutenant Torres to infect the central plexus with a virus, she says to download the virus. Given that the virus is being transferred to and not from the central plexus, it should be 'uploaded' and not 'downloaded'.
Tuvok says he was born on stardate 38774 on Vulcanis Lunar Colony. This would be the year 2361, three years before the Enterprise-D's mission to Farpoint Station, making him only sixteen years old when Unimatrix Zero takes place, and a child of nine years when Voyager launched.
It is said in "Flashback" (s03e02) that Tuvok was twenty-five years old when he joined Starfleet in 2289 (the year Star Trek 5 takes place). Stardates were calculated differently back in Kirk's times, but they only had four digits. So stardate 38774 cannot be correct.
