Claire and Nathan are hiding out in Patzcuaro, Mexico. He thinks she'll be safe there in a fleabag motel. He pays for the room with the last of his money. The clerk says it will get them one night, before eyeing Claire and asking if he just wants to pay hourly rates. Nathan explains he's her father. (In addition to French, Nathan also speaks Spanish!) She clarifies he's her bio-dad, but the clerk could care less. Once in the room, they discuss their situation, including their lack of funds. She goes for a walk against his better judgment.
Back in New York City Peter deposits Angela in an alley. She calls him a good son. He says he wants answers. She says she's seeking her own answers which is why she had him bring her to a church. "This is where I'm supposed to be," she tells him. It starts to pour rain and she enters. Peter chases after her.
Danko is in Arlington, Virginia where he's found three dead agents, shot in the back of the head, who were trying to apprehend someone with powers: James Martin. One of his squad gets sick over seeing the carnage. Martin's ability was unknown, his unusual DNA got him flagged by the government (from Mohinder's List he sent to Quantico in s1?). When HRG raises his eyebrows, Danko asks to be spared a lecture on civil liberties. HRG says he wasn't going to -- what he was going to say was that they shouldn't send agents into houses where the ability is unknown since it could be anything and each power requires a different approach. Danko says he's just there to round 'em up. HRG says he's so eager for a win he's overlooking important things. Danko counters that HRG is Petrelli's boy and he promised to catch "Rebel" and he didn't, so it's HRG who really needs the win.
Danko stalks off to his car, clicks on his radio, grabs a cigarette, pushes in the car lighter, and is shocked to find Sylar in his backseat. Sylar wonders if he got his gift- of the rabbit and near-dead puppet man. Danko did. Sylar thinks they should pool their resources since they want the same thing: to kill people like Sylar. Danko wonders what's in it for Sylar. Sylar says Danko fascinates him and that Danko is in way over his head. (Of course, he really wants their tasty, yummy powers.) Danko goes to grab his gun and he whips around but Sylar is already gone. Danko drives away and Sylar stands on top of a nearby building in the rain.
Danko is instructing the folks at Building 26 to hunt down James Martin so the three dead agents didn't die in vain. Danko goes to HRG for a plan. He gives him the old "one of us, one of them" without actually saying it. Danko wonders how HRG can work with them, trust them. HRG counters with, who said anything about trust? They are assets, and the team needs to use whatever motivates them to their advantage. HRG says Sylar might be there in DC, and he'd be a good win for them both. Or another chapter in the big book of HRG letting those with abilities slip through his fingers, counters Danko. He gives HRG an assignment. It's Angela Petrelli.
Claire meets Nathan at a cantina with some cash. She sold a necklace HRG gave her, figuring he'd understand given the pinch they're in. Nathan's all whiny that she's not properly grateful to him for giving her a free pass and saving her neck. (Nearby, a group of horny American frat dudes are checking out Claire and her atrocious wig.) She asks why he gave her the pass. He says he has his reasons. He grabs the money and approaches the young men, telling Claire that he's going to turn the money into even more money.
Peter sidles up to Angela in a pew. He asks her if she thinks the church will save them. She says she can't sleep and if she can't sleep she can't have her future dreams. She can't take pills, the sleep has to be natural, it has to be earned or the dreams that could save them won't come. This church - where she got married, had her children baptized, held Nana's funeral there - has always given her peace. She remembers a time when there was love in their family but she messed that up. He asks if she came to be forgiven. She says she's not sure even God has that capacity.
Back at the Mexican cantina Nathan bets the guys $100 each on who will be the last man standing after downing tequila shots. Claire doesn't like it and tries to pull him away. He says he used to do it all the time on shore leave. She stands back.
The young agent we saw before comes to tell Danko his speech about the dead agents was inspirational. Danko thanks him and shakes his hand as a phone rings. There's a mystery box with a cell phone on it that wasn't there before. The agent departs, looking nervously over his shoulder. It's Sylar saying Danko missed another dead body and to look in the box on his office floor for proof. Sylar says they have a shapeshifter in their midst, and kneels over the headless body on the roof as Danko looks inside the box. Turns out James Martin is a shape shifter and the head in the box is the same man who just left. Danko and his men take off after the fake agent. He bumps into a janitor in a parking garage and shifts into him. They chase him but he gets away.
In the church, Peter brings Angela a new coat, "It looks like something you would wear." "It is," she replies, since she donated it the previous week. He says he didn't know she was still so active in the church. She says only with things, not devotion. It was the same way with Nathan and Peter she says, she and Arthur supported them but didn't give them support, answers, the truth, comfort. She thinks he must hate her. He says he'll find her a cup of tea and that he doesn't hate her. That whatever has happened, she's still his mother.
Nathan and one of the cantina guys is still drinking, all the others have passed out. Claire tries to get them to call it a draw. Nathan protests, and then also passes out. Claire convinces the guy to a rematch for Nathan's watch and takes over. When frat boy protests, she says she'll have to catch up and downs her first shot.
Sylar enters Danko's apartment and Danko gets the drop on him. Danko has read Sylar's file and knows he wants Martin's ability and likes to play characters and thinks he's desperate to be someone else. Sylar says Danko has no idea what he wants. Danko says he can end it all for him right now. Sylar replies that it's complicated to kill him. Danko thinks he can do it. Sylar says Danko may have it all figured out about him, except he can't catch anyone else. Danko tells Sylar that he is his white whale and all he needs. Sylar says he can round them all up. Danko protests that he can too. Sylar points out that Danko chased a shapeshifter -- "you don't chase a shapeshifter." Sylar says he's just one photo on Danko's board; he could help him collect them all and then he could take his shot at Sylar. Danko pulls his gun back.
Angela prays as Peter returns with her cup of tea. He goes to the side altar where the candles are and speaks to a statue of Jesus. He tells him he asked for his help and he promised to make the world a better place. He says when his chance came he lived up to his end of the bargain. He laments that people are hurt and running for their lives and wonders if Jesus even cares. He says he's tired of fighting and is angry: at his father, Nathan, his mother, and Jesus. He says they had a deal and it's time Jesus lived up to his end and to please just show up. He lights a candle and a breeze blows them all out.
Behind Angela, government agents have entered the church. Peter hustles Angela into the confessional.
Sylar and Danko are rifling through Martin's house looking to determine his routine. They find a bunch of costumes: lawyer, doctor, priest. He likes to be people with power. They find a book of matches from a club, "Garden of Eden", and determine that's where he goes to pick up chicks with his power.
Claire finally drinks cantina boy under the table. He's mad she doesn't look drunk. She giggles and says he's jealous that she caught up. He opines that her dad seems like a good guy. She says he thinks he is but he tends to bite off more than he can chew. The guy finally passes out. Claire grabs the cash and Nathan.
The confessional setting apparently inspires Angela. Even though the agents are nearby she starts to spill things to Peter in an apology. She says she used to be just like him, full of hope, she was going to be a teacher. And then her power manifested and the dreams of the future: a bloody, violent, apocalyptic future, came and she tried to warn people but no one would listen to her, since the skies were clear. So instead she tried to shape the future with lies and manipulation and it cost her everything, her friends, family, husband, and sons. But, she says, it's the cost she chose to pay to save the world. The confessional door pulls open and .... it's Bennet, who yells that it's all clear.
At the club Sylar and Danko spot the shapeshifter- he's making out with a chick- because he's turned into Danko. He gets an eyeful of them and scoots away. They run through the club after him as faux-Danko watches. They split up and move through the crowd.
Claire maneuvers Nathan back into the motel, she doesn't like the fact he's drunk-flown them back. (Deleted scene alert: the frat boys jumped them, trying to get their money back. Nathan uses his powers to beat them and escape.) He wonders why she's not drunk. She says she thinks the whole tissue regeneration thing includes her liver tissue. (Somebody clearly wasn't paying attention in biology class!) He apologizes and in his drunken state tells her how awful he felt about the way he handled the situation with her. He kept his distance hoping to get to know her when the time was right and now she's all grown up. She, wisely, begs to differ. He says he gave her a free pass because he thought he could win her over with one move. He promises to try and fix everything for everyone and passes out on the bed. Claire cries and covers him with a blanket.
Sylar and Danko regroup at the bar, admitting they lost him. Danko takes off with Sylar behind him. Leaving by the back door, Sylar pulls out a gun and Danko whips around and shoots him first. The real Sylar comes up behind him, mad that Danko killed him. Danko says he's still alive. Sylar goes to do his brain slice and Danko asks if he can do it without leaving the telltale Sylar head scar. Sylar says he can, and goes in for the kill. Fake Sylar screams.
In the harsh light of day, Nathan admits he was drunk and has no idea how to fix everything and he's happy to field any ideas she might have. Claire is disappointed and tells him that over the years she wondered about him and when she met him he was more amazing than she could've imagined. He says it's too bad it turned out like this. She beseeches him saying it doesn't have to be that way, he can fly for goodness' sake. "You were supposed to be Superman," she says, and leaves.
Back in the church, Angela awakes in Peter's arms. She's had a dream and she knows what they need to do. She points to a stained-glass window with an angel in it and says they have to round up the family. Then they have to go visit her sister. "Sister?" says Peter.
Claire stands at a bus stop as Nathan sidles up. He asks where she's going. San Diego, the next bus leaves at a "quarter to Ocho.". She asks the time. He looks at his wrist but the watch is gone. He pawned it to get her necklace back, which he puts on her. He tells her he's heading back up to try to do something and starts to walk off... then turns and asks if she's coming. She joins arms with him.
HRG comes upon Danko beside a body bag and opens it. It's Sylar. He has an axe in the back of his head. A blonde female tech asks if he's okay and zips up the bag.
Angela and Peter leave the church hand in hand. Peter smiles up at the altar.
Danko gets in his car and grabs a cigarette, pushing the lighter in. The tech gets in, grabs it, and throws it out the window saying those things will kill him. Danko asks the tech how it felt to zip up that body bag. The tech shapeshifts back into Sylar who answers "cathartic, poetic, and tactically fortunate." He points out it will be easier for them to operate if everyone thinks he's dead. Danko says if they succeed Sylar would be the only one left. Sylar seems good with this.
