- President Martinez and the Director of National Intelligence, Blake Sterling, fulfill their agreement with Thomas, but after their plan goes awry, they suspect that there is a possible mole in their midst. Elsewhere, Sean Walker digs for answers at Leila's home, where he encounters Madeline, a mysterious conspiracy theorist. So, Carter was missing from where he fell last week because Sean, Leila, and Collier took him with. Now holed up in a motel Collier is trying to get info out of him but he isn't talking. Other than to say he needs a doctor-- his leg is badly injured-- and that if he dies on her watch she's going to be in big trouble. She does not seem upset about this threat.
In another room Sean and Leila debrief. She's confused about the plane. He tells her that the government is lying and that her dad just told him to run and as far as he knows he's alive. He breaks the news that her mother is dead and that her sister is missing. This sends her over to Carter's room to beg and threaten for answers. He has none, other than to say that he doesn't know anything about her sister and that her father brought this on himself.
This sends Sean and Leila on a mission, sans Collier, back to Leila's house to look for answers. Just as they stumble onto a file a woman confronts them with a gun. Sean disarms her and they discover her name is Madeline Jackson. She's a journalist, and nutty conspiracy theorist, who tells Sean and Leila that Michael Buchanan went off course in Alaska a few years back and stumbled onto the alien detainment facility. He did some investigating, found out too much and the government "took" him. Unsurprisingly, they think she's crazy.
On the train Sophia sees a bag and inside is a little earpiece and a change of clothes. She puts it in and Thomas is on the other end ready to give her orders. She asks what the hell he's up to and he wonders if that's all she has to say to him after 66 years and he freed her. She points out that he almost killed 200 people. He points out he didn't.
Back at the situation room the Prez, Sterling, and the gang are tracking Sophia. Simon learns that they put a radioactive tracer in her food. He calls Thomas and lets him know and they formulate a plan. Thomas has her detrain and go to a coffee shop. There Simon hooks up with her and as she pours milk in her coffee he pours the tracer into the coffee shop's milk. So as other customers use it they start showing up as the "target" confusing the folks tracking her. They realize that somebody broke into their supply of radioactive juice so they know there is a traitor. What Simon doesn't know is that anyone who handles it has a trace amount of it on them. So Sterling sends out a lackey to test the field teams. When said lackey arrives Simon convinces him to let Simon test his team since it will be better coming from him. But then the lackey says he needs to test Simon and Simon knocks him out and stuffs him in the trunk of his car.
We get a Simon flashback to 1954. Ten years after the crash he's living in Venice Beach, happy and in love. Until Thomas shows up and tells him it's time to go, to help his people. Plus, Simon has stayed too long in one place and soon people will question why he isn't aging. Simon begs to be able to say goodbye to his lady love but Thomas refuses. We also get a flashback to ten years earlier to a time when Simon's old Venice Beach lady love recognizes him on the street. The woman she is with says she has Alzheimer's and often confuses people. Later he visits her in the hospital and apologizes for leaving her saying if it had been up to him he would've married with her and stayed with her forever.
They track Sophia to an old warehouse where she meets up with Thomas. Simon catches up to them as they're heading down a trap door in the middle of the warehouse. The building starts to fall down around them. Thomas says that what is happening can't be stopped. Sophia begs Simon to come with them. He says he can't. Suddenly Sophia falls into the hole and the building continues to fall down. Simon starts to run out and orders an evacuation of the building. As he's going out a hole opens up where Sophia and Thomas descended and a bright light rises out of the hole. The building knocks out a nearby FBI agent and Simon helps him out. Just as he's about to reach the exit however, the building comes down on him. The Prez, Sterling, and others in the situation room watch it collapse.
