- An under-cover cop is killed by a drug ring. They then attack police HQ to retrieve a crucial piece of evidence found by Rizzoli at the crime scene. Rizzoli, Dr. Isles and others are trapped inside the HQ. A shoot-out ultimately ensues.

- Everyone is on the case when when an undercover policeman, Det. Danny Clark, is found murdered in a warehouse. Headquarters is basically empty with everyone on the street trying to find Danny's killer. Jane returns to headquarters with Danny's partner, Det Bobby Marino, to get a statement and Maura goes to conduct the autopsy. They are virtually alone in the building when the gang involved in the murder invade the building looking for a key piece of evidence and to eliminate a possible witness. Meanwhile, Frankie and Jane learn that their parents are throwing a welcome home party for their brother Tommy who is being released from jail.—garykmcd
- Boston PD undercover detective Danny Clark was shot in the warehouse HQ of the drug gang he penetrated, top-secretly under lieutenant Sean Cavanaugh's direct orders. His nine year narcotics partner Bobby Marino suggests Danny was seduced by easy drug money. The precinct is violently taken over by the drug gang looking for something. While hiding and desperately preventing shot Frankie bleeding to death, Maura and Jane find out the hard way there's an inside accomplice.—KGF Vissers
- A young woman smokes a crack pipe in a warehouse. She hears noises below and sees a man rooting around in the supplies in the back of a truck. He opens a floorboard to reveal bricks of drugs underneath. He cuts one open and tests the merchandise.
A man catches him coming out of the truck and tells him the boss wants to see him. They search him and find a baggie of powder, they pull guns on him. We can't see the boss, but we do see the other man remove a wire from the thief's chest. Then the boss shoots him.
The crack head makes a noise and they know someone is there, but sirens run them off. (roll credits)
Frankie, Maura and Jane work out in the gym. Jane gets a call from Murray the barman. He wants a head count for the surprise party.
Uh oh. Jane grabs Frankie for reinforcements. They go to the bar and confront their parents. There's a "Welcome Home, Tommy" sign.
Jane has a brother who is getting out of prison after running a priest down on his third DUI conviction. Jane doesn't think it's a good idea to have a party in a bar.
Frank Sr.'s idea is to have Tommy work with him. Neither Frankie or Jane plan to attend. Their mom is about to read them the family riot act when Jane gets a call. A cop has been shot.
Cut to the crime scene: the cop is the supposed drug thief, Danny Clark of the drug control unit. He was in Jane's class at the academy and Korsak knew him. Maura opens his shirt and based on the missing hair and tape nearby they realize he was wearing a wire.
Cavanagh tells Korsak that Clark was working a case for Homicide, Korsak's case of two dead truckers. This is news to Korsak.
Cavanagh tells the troops he wants all hands on deck. Clark's partner Bobby comes in and charges Cavanagh, saying he better have a good reason for sending Clark in alone.
Cavanagh asks Jane to talk to Bobby.
At the station, Maura is distracted by the fact her tortoise Bass is sick. She notices Jane is distracted and asks. She tells Maura about Tommy. She thinks he's really messed up and needs help.
Jane talks to Bobby. He tells her Cavanagh pulled him off the murders. He doesn't know what Danny was working. He tells her with some reluctance that he thinks Danny might have been dirty.
Frankie comes in to tell Jane the crack addict was arrested and says she has info on the shooting. Jane takes off her gun and puts it in her desk drawer and goes to talk to the woman.
The woman freaks out when she learns Danny was a cop.
Meanwhile, downstairs, the guy we saw participate in Danny's murder comes in with a team of gunmen with automatic weapons. They shoot the desk officer and kill the lights and cover the exits. It's a skeleton crew in the station because everyone is working Danny's murder.
Frankie comes down to check on the outage and walks right into the gunmen. He takes two shots in the stomach.
In the morgue, Maura is checking on her tortoise when the bad guys walk by, so they don't see her. The guys go through the safe in the morgue and blast open a locked door, but they don't find what they want. They leave. Maura hears the whole thing. She creeps to the phone but it's not working.
In the interview room the witness is freaking out, Jane looks out the door and sees the men with guns. She doesn't have her gun but leads the witness out a side door and upstairs where they hide in the stairwell. Jane goes back down to help.
There are downed cops everywhere and their guns have been taken. Jane finds hers is gone from the desk. She realizes the power and phones are out. She grabs a walkie talkie. She hears the witness screaming in the stairway and gets there in time to see her get shot. The gunman turns around and sees an unarmed Jane in the doorway. But before he can fire, someone shoots him.
Bobby comes down the stairs with a wound in his leg. He tells her the gunmen are on all the exits and asks if Jane got any info from the witness. She tells him no. With the witness dead, she doesn't understand why they haven't left yet.
He notices her walkie talkie, but she says it's only for Homicide and all the detectives are out of range. Jane wants to find Maura but she hears Frankie several floors down. She runs to him.
Bobby and Jane help Frankie down to the morgue. His bullet proof vest took the shots. Maura examines him. Jane gives Frankie's gun to Bobby to hold. Maura looks at Frankie, who has enormous bruises on his chest. Bobby watches the door.
Maura examines him. He's having trouble breathing. Maura tells Jane that Frankie has massive internal bleeding.
At the crime scene, Korsak and Frost inventory the drugs. They wonder why the killers left the drugs. Korsak says there was no drug aspect to the shooting case he had.
Korsak doesn't know why Cavanagh didn't tell him about Danny going undercover. He assumes his truckers were muling coke.
Frost checks the dead trucker's union cards in Danny's files and finds they were issued on the same date. Korsak asks Frost to compare one trucker's union card to his prints from the morgue. They don't match. They find the truckers' real files. One has multiple arrests for cocaine possession. They realize someone pulled their prints from the system.
Korsak wants to talk to Bobby, but can't get through.
In the morgue, Frankie is getting worse and Maura doesn't know how to help. Jane runs to a medical book and looks up the treatment, she tells Maura to relieve the pressure using the needle. It basically involves sticking a giant needle in Frankie's chest to let the trapped air out. It seems to help.
But Maura says it's a temporary fix. He needs surgery -- now.
The Rizzolis prep for their surprise party. Angela gets a call from Tommy. She tells him they're happy he's coming home. She tries to argue but ends up in tears. Frank takes the phone and tries begging him to come home.
Back at the crime scene, Korsak points out both the dead truckers were from Charlestown, where Danny, Bobby and Cavanagh worked. They try to reach Jane again, then the front desk. When they get a recording they decide to head back to the station.
Frankie starts coughing up blood and Maura frantically tries to come up with something to help. There are more shots in the hallway.
Frost and Korsak pull up outside -- just in time to get shot at from the roof. Korsak takes one gunman out as Frost runs back to the car and radios for help.
In the morgue, Maura prepares to cut Frankie open to drain the blood from his lungs so he can breathe. Jane holds him down as Maura cuts him open and puts a tube in.
Finally, swat and more police cars pull up outside, with Cavanagh. Korsak asks him what he had to do with it. He blames himself for Danny's shooting and that's good enough for Korsak.
He tries the walkie talkie and reaches Jane. She catches him up to speed and when she mentions the gunmen were looking for something Maura remembers them going through the evidence locker. Jane says the only thing she logged into evidence was Danny's cigarettes.
Korsak says Danny doesn't smoke. Bobby asks where the pack is.
Jane fishes it out of her pocket in the evidence bag as the gunman comes in. He demands the cigarettes and when Jane takes them out, he tells her to give them to Bobby.
She realizes what's going on. Bobby finds the camera in the pack.
Bobby says he didn't plan to kill Danny but he showed up with the wire on. Jane realizes that Bobby also killed the crack witness.
Then Bobby suddenly shoots the gunman and tells them he'll be hailed at a hero. Maura surreptitiously steps on the walkie talkie transmit button as he talks, saying he'll wait for the cavalry after he kills the three of them. Korsak's voice comes through, telling him it's over.
On the roof, a sniper takes out the last gunman. As teams try to take the front door, Bobby grabs Jane to use as a hostage shield.
As Bobby holds onto her, she pleads with the snipers to shoot him because Frankie needs help inside, but they don't have a shot. She grabs for Bobby's gun and in slow motion she grabs it in his hands and turns it on herself. She aims through her own side and pulls the trigger -- the bullet goes through her and into Bobby. They both fall to the street.
