A very intertwined family would not break off with its most important chain over Frank Sinatra and the mafia. The plot in this episode is very weak and makes little sense. If Joe Kennedy had personally made some promises to Sam Giancana back in 1960, it would completely make sense for POTUS to cut him lose from the White House inner circle. But considering that according to the plot there is no treat made by J. Edgar Hoover or Sam Giancana to the Kennedy family on this issue, it makes no sense for Bobby and Jack to dismiss their father like that. The presidency was less important that the Kennedy clan to these people.
